The answer sheet does not say if the 3A section chords are E or A shapes, I am struggling to tell the difference on a few, can anyone help.

It's not the purpose of the exercise for you to tell the diff between E and A shaped.  I think most of us would be hard pressed to tell the diff. 

I would guess that the G, A, and F were 6th string roots and the D and C were 5th string only on the basis of position.  The last C and Bb could be either, probably 6th string though.

Thanks, your guesses were the same as mine.
Justin does say in the video that the aim of the exercise is to distinguish the 6th from the 5th string root chords.
